I would appreciate if someone would explain this error message in detail. I know that this kind of error has something to do with our servers performance.

What version of the PI Data Archive are you running?
The message indicates that the system has started to throttle incoming events to prevent the archive cache from increasing beyond maximum size as specified by the tuning parameter Archive_MaxPrivateBytesPercentTotal.

The PI Data Archive version is 2012 64 bit. Currently, I am out of office and cannot identify since this Warning message appeared on our message logs. My concern though is that recently we had issues with skipping analysis and one recommendation was to configure NumberofParallelDataPipes and NumberofDataWriterThreads which in my understanding adds load to the data archive. We have implemented other recommendations for our skipped analysis but our problem still remains the same and now it seems like we have more issues to think about.
I don't believe the message you are getting in the PI Data Archive is related to skipped analyses. The message in the PI Data Archive simply means that events are being held in queue before being moved to the archive cache. There's no data loss in this situation.
Did someone from support confirmed that you had skipped analyses based on the Skipped Count in your analysis statistics? Or you simply noticed that some output points were not getting data when they were supposed to ?
