Large Commit to AF Server

What is the 'correct' way to make a single large change within AF?

For example, I have an AF database with 3 large element hierarchies off the root. These model electricity distribution networks and I want to delete one of those networks. It has a couple of hundred 'primary' substations, a thousand or so primary feeders, busbars and transformers, around 15,000 secondary substations and a similar number of secondary transformers. So I am deleting a hierarchy of over 30,000 elements in one operation.

When I check-in this change, I have to wait a few minutes end then get a timeout message. I believe the check-in is still happening in the background though. If I restart PSE, it still thinks I have the outstanding checkout and keeps asking if I want to check it in.

Should I just leave it going? How should I have done this?

This is using PSE and AF SDK version 2.5.1.5159 against AF Server version 2.4.0.4431
