There should be some way to connect PI AF Server. Please see PI System Class -> Connect Method. I believe you could use Connect(NetworkCredential) method to achieve you goal. However, NetworkCredential is is a class of System.Net. Please use the following code as the reference to make a NetworkCredential with Domain information:
NetworkCredential myCredentials = new NetworkCredential("","","");
myCredentials.Domain = domain;
myCredentials.UserName = username;
myCredentials.Password = passwd;

I am sorry for my misunderstanding. For my knowledge, if using Connect() method directly, AF SDK will use your current windows user to log on PI. If your IE will not use the windows user, but use the username and password which you input when you log on your website, I guess that should be caused by Kerberos technology. Could you please try to close this technology in your IIS server?
