You should have a Stop PI .bat file and a start PI .bat file (pisrvstop.bat and pisrvstart.bat). If you run the stop PI BAT file it will shutdown all the PI server services for you. You should then install your patch. I'd then reboot the server, and during the startup the PI services normally start up themselves (the standard services should be set to "automatic" on their startup type setting). If you have any specific PI services you need to start then you might need to run the PI start .BAT file to get them all up and running.
When I reboot it normally takes 10-20 minutes for everything to settle down (you can get data in Processbook almost immediately the PI services are back up and running again. Getting new data takes a bit longer as it needs to process all the new data into the PI archive).
The stop and start PI .BAT files are usually located in the PI\adm directory.
