Also, windows logs on all machines: AF Server, your client that runs PSE and the machine that runs the PI analysis service can help to diagnose the problem.

Sorry for barging in at an already answered question, but I have a similar situation but a bit different. I get a "Could not connect to PI Analysis Service Message" almost at random intervals. Whenever it happens, restarting the service fixes it. However there were few times when I did that, it got fixed for 10 mins or so, and then conked off again. Again I restarted the service, it got fixed for 20 mins, and again conked off.
Then I restarted the 3rd time and it got fixed for the entire day. Did not stop. However next day, when I logged in during the middle of the day, the issue re occured. I had to restart the service to fix it.
Any guidance why this could be happening?
This type of issues are a bit harder to troubleshoot because they are intermittent and this is very annoying
I may suggest that you look at the following logs to see if you can find any interesting details:

But for such an issue, I would recommend that you call technical support, they can verify logs with you and maybe configure some more logging, so next time the issue occurs they can analyse the logs and determine the cause of this issue.
That would be the fastest way to resolve this problem.
Just to provide some anwers to your question, There is no client on AF Server and Analysis Service is running on AF Server only.
The service is running under a service account.
I tried the logs, but couldn't find any useful information. Probably I would consider calling techsupport only.
